After the Fanucci affair, Vito kept the money that Tessio and Clemenza had given to him. Why? Wasn't it stealing? It doesn't seem to fit in his code of honor.

No. Vito took the risk that accrued to negotiating with Fanucci. He told C and T that his meeting with Fanucci would result in Fanucci accepting less money from them than that which Fanucci had originally requested. It did, so what Vito kept was a fee.
