I loved both games and think that should be another player out the Fireflyes and the WLF maybe a rebuilted US Army called the Continental Army that is trying after 25 y from the infection to re-built the USA and that Ellie should escape from them because wanted his corpse for create a vaccine and from Abby now a fireflies leader that would try to do the same.
