It looks as though it could have been Avenue T or Avenue S in the lower East streets.
I'm betting East 22nd Street around Avenue K. The houses there were slightly larger than the others in Midwood, and judging from the movie, Clemenza's was one of the larger ones.
Yes, you're right. Those houses were a bit bigger and in that scene they appear to be bigger than the ones over on the lower East streets. But I am 99% sure that it is Brooklyn.
